If none of the variants of the product use C, then C won't be in the colour dropdown. But there is no mechanism to dynamically refresh the dropdowns. What you can do though is to change the "characteristic selection method" setting of the HikaShop configuration to "list" and that way, you'll see a listing of only the available variants.
