Go in the menu System>Mass actions, create a new mass action with a filter "products columns" on "product_parent_id" with the value "1" and an action "delete the elements". Then, click on the "process" button and it will delete the first 500 variants. Repeat the "process" button to delete all the variants of the product (until you can delete the product from the products listing without memory error).
