I'm confident this is a file permissions issue, but I don't know what file to change.")* What you're describing sounds like a database structure issue: The database was not updated properly during the update process and because of that the queries are failing everywhere which makes you think that the data is gone. If you turn on the debug mode of the joomla configuration you should see SQL errors telling you what queries are failing and for what columns.
