It doesn't touch at anything relative to the template used. So I guess that the problem is with the way the template switching is done based on the domain name used to access the website. I think the best would be to contact the developer of the extension you're using to do that switch. Normally, having HikaShop loaded or not shouldn't make a difference for it. Only the market section with the "Set currency" enabled would have the issue.
