If I product is in two different categories, can that be handled during the CVS upload?

Yes. In the categories column you can put several categories. Just separate them by a valid separator like a comma or a semi colon and make sure that the value is surrounded by double quotes. Like that:

product_code,categories
my_product,"category1,category2"
