When a new user fills his cart before registration I noticed that at the end of the registration process the cart empties automatically. In my case the registration is confirmed by email. When you click on the confirmation link received by email a new window (or tab depending from browser settings) opens and you can continue with the shopping but the cart has no more items in it. Please check that you didn't unpublish it via the joomla plugins manager. If that doesn't come from that, in some rare cases, it can comes from the session handler of the configuration of joomla, so you can try to switch that option.
