It's probably because you have the cart module assigned to the menu for which your checkout is displaying.
You should make sure that the menu you set in the option "force menu on checkout" of the config is not selected in the assigment area of your cart module's joomla options. If you didn't configure that "force menu on checkout"option, you should do it.
