The new log (System > Logs, since HikaShop 6.8.0) is filled by the various plugins themselves, and only when they have something to write. Turning Debug on doesn't add anything during the checkout itself: most payment plugins write nothing while the customer is sent to the payment page, only when there is an error.
With the Mollie plugin, for example, an entry is written when Mollie calls your site back to say what happened to a payment (the payment notification, which is also what confirms the order), and when a call to Mollie fails. So you will only see entries after a payment has actually been made or cancelled at Mollie, or after an error. Bank transfer and cash on delivery write nothing at all.
To check: make a test payment with Debug on in the payment method, then open System > Logs. You can also open the order: the Logs link next to the History title shows the entries of that order.
If an order is paid at Mollie but stays unconfirmed and System > Logs stays empty, Mollie's notification is not reaching your site (a firewall, an .htaccess rule, a security extension or a site offline mode blocking it).
Please also check System > Configuration > Main > Files: if the Logs setting is set to a file only, the entries go to the log file and not to the System > Logs page. It should be set to the database (the default), or to both.
