Issue with unpublished variants

Yes it will just hide the combination which is out of stock.

Will it also hide if the variant is un published?

This unfortunately doesn't hide the the options that are 0 stock or unpublished.

How can the unpublished variants not be shown to the customer?

There are two things:
1. Make sure you turn off the "show out of stock products" setting of the HikaShop configuration so that the system won't display out of stock variants.
2. Values that are used by at least one variant have to be displayed so that you can select that variant. If you have a variant for the "blue" value of the "color" characteristic and for the XL value of the size characteristic and that you don't have any other sizes of the product in blue, the blue value will have to display in the characteristic dropdown and thus you'll be able to select the other variants of that color even if they don't exist (but you won't be able to purchase them).
A solution to that is to change the "characteristic display method" to "list" and that way you'll only get the variants that do exist, but it's not adapted to the way you configured your products.
