Autofill Joomla User / Hikashop Customer Information

Is there a way to automatically fill in a logged in users information into the Hikashop cart and checkout form?

I suppose that you're talking about the profile fields that you have created for your users in Joomla that you want to pass to the address custom fields of HikaShop.
There is no easy way to do that. That would require a view override of the registration/address form to be able to do it.

When someone visits our store, they need to log into the site as a 'member'. Those members appear as 'customers' in Hikashop. Is there anyway to autofill Hikashop 'customers' based on login or is it the same issue?

Not with the information filled by the customer on the Joomla registration form.
However, you can activate the "Redirect Joomla registration to HikaShop plugin" via the Joomla plugins manager in order to use the HikaShop registration form instead of Joomla's. In that case, after the registration, the user will already have his address in HikaShop so it will be prefilled in the checkout.
