Is it possible to customise the output of the export of orders to support import into accounting software?

if you have excel and use script editor ( vba language ) .
excel ll let you reformat without problem !!

for reformat using php on server i don't know

Yes, you can override the view "backend | your_backend_view | order | export".
It is also possible to create a custom plugin to override the data given to the order export view.
