I want to say : Yes and no.
There is no option to exclude an entire category but you can use the plugin "shipping price per product" or the "warehouse" system in order to exclude some products for a shipping method.
But it is not related to the category, it is related to the product itself.
By using the plugin "shipping price per product" you can use the setting "forbidden" in order to refuse a specific shipping method while having the product in the cart.
By using the warehouse, you can split the products in different groups for the shipping.
