Products are not showing up in categories

I have 4 categories, under 1 category, there are 4 sub-categories. When I first created the sub-categories, they showed up on the main store page. I didn't want them showing up there because it was confusing, I wanted the sub-categories only show up when users clicked on the parent category. I was able to change the settings so it displayed that way. That was a couple of days ago. I went and looked at the site yesterday and realized when I did that, I must have changed some setting that does not allow the products to show up in their categories. They are showing up in a module that I labeled "Show Now" but not under the category like it did before I change the settings for the sub-category. Problem? I can't remember which setting I changed and I have spent 2 days trying everything setting and reading all the documents. HELP!

I was able to figure out what I did wrong.
