You've configured PayPal Express to be displayed directly in the cart module.
So the customer can click on the PayPal Express button to directly pay for his cart before accessing the checkout, and before fees can be applied to his cart during the checkout.
If you want the customer to go through the checkout on your website so that the fees can be properly calculated and applied, then you should not use PayPal Express but a normal payment method, like PayPal Checkout, which doesn't skip your website checkout. In that case, the payment is done on the order generated at the end of the checkout, not on the cart, which can be in an uncompleted state.
